A chip can be tracked to Kamino if discovered as they did with Fives and later Rex and the Boys. IIRC they never did say why but I'm guessing she was a prototype to see how far the genome could be altered and remain viable. After all, they altered her sex, hair, eye color, and intelligence way off the baseline. Tuan We then let her grow as an experiment and came to like the grub so she became her 'assistant'. Jango is not stupid but for a 10-year-old Omega is far too smart understanding Genetics, co-designing mods for the clones, and her overall technical knowledge so her intelligence was clearly boosted

They hid an army of 250,000 people from a Galaxy worth of people, including people who can detect living beings through the force. So it's not unlikely that they broke their contract a bit. And then for your last point of her being too smart. Remember there is nature versus nurture now. Bet he's a smart guy and he was nurtured and a warrior culture while Omega has that same intellect but was nurtured in a scientific setting. So it makes sense why she would be incredibly smart for her age when you have nothing but basically textbooks about math and science to read. You're probably going to be knowledgeable in maths and sciences.

to avoid detection of their entry and discovery of their ship. Best case Scavs would start stripping the ship like Jawas. Worse case, well what happened with a full imperial team called in.
