Something I love is, in the DS version, once we find out the truth of the framing, the doppelganger reveal themselves, and the have unique mugshots. Number man and Searchman look like a generic evil version, but MegaMan's is gold. If you've never seen it, you MUST.

If only ShadowMan was the end-boss of this ninja-themed stage, but alas! MegaMan had to trek though this whole maze, and NumberMan just warps to the endpoint! A great hacker indeed!
Indeed it was memory constraints that made them remove the area, as well as an alternate blue generic comp. I believe they also removed a shipcomp area. If I'm not mistaken, both double team and legacy collection have the full areas, but I think DS doesn't have the blue generic comps.
Double Team DS has everything in the original Japanese GBA versions. Some of the homepages, which were converted into generic layouts in English GBA versions, are restored into original layout in DS version as well -- to be specific, Mayl's, Dex's and Yai's respective homepages, GargoyleCastleHP and MessageComp (connecting from Nebula Base to Undernet 3).

Just in case you missed my comment in the last part, but yes, the change to Gargoyle Comp 2 was due to memory constraints. The reason why Battle Network suffers constantly from those problems is because not all GBA cartridges are the same. Some are bigger and have a lot of memories, others have very little memory, and the Battle Network games squarely in the latter category. Why is that? Because back then in Japan, the price of GBA games varied on the size of the cartridge. The bigger the cart, the more expensive. Because Capcom wanted kids, the game's main demographic, to be able to afford those games, the games were therefore programmed on very small cartridges. While this worked fine in Japan, this decision became problematic when it came to localizing the games overseas, as they used up all of what little available memory there was as is, and some of that memory would need to be cleared to make space for the extra text boxes the English scripts required. Which meant compromises, like removing or condensing areas of the game.
Especially evident with BN6 with two entire cut areas plus a lot of Boktai content, though the latter was probably more so due to its relative unpopularity overseas. Thank goodness for Legacy Collection.
In the original Japanese version, this comp network had 4 areas, just like the Drill Comp on Oran Isle. However, in the English version, the Ship Comp and the Gargoyle Comp were cut down to three areas each. What you have here as Gargoyle Comp 2 and 3 were Shachihoko Comp 3 and 4 in the Japanese version. The Double Team DS rerelease fixed this, restoring the cut areas.

I'm not sure if true but what I heard was the reason part of the gargoyle comp was cut was cause English characters take up a lot more space than Japanese ones. This is also why so much got cut from bn6 also why it was restored in DS and legacy cause they had a lot more space to work with.
Some context for the change. I believe it's an entire map thats cut (thus japanese, ds and LC are one room longer). From what I've heard it's a casualty of English text taking up more space than Japanese and they had to make a cut somewhere Not quite as drastic as gutting the postgame in 6 and subjecting you to permanent panic music

Okay, the 'cutscene cut' instead of having an actual battle is pretty funny. The game essentially saying "these guys are so nothing that we're not even going to pretend you can fail this one." Considering how many generic virus battles you have to engage in, just how weak WERE those fakes?

The biggest change I recall is the removed content from the next game for some reason. That aside, uh. I think the ds games have some small amount of extra content, not sure how much though. I dont think he was particularly challenging any of the times Really makes you wonder how easy or difficult it is to impersonate someone. And navi for that matter It would actually have been somewhat interesting(?) if you had to actually fight the nebula navis instead of a cutscene
