The Biggest Secret In Warhammer 40K Lore

  • Three Legions of the Adeptus Astartes were created in utter secrecy, the Emperor alone privy to the details. The Trefoil, long a mystery in the lore, with much speculation as to the truth behind the secret project.
But I believe I have figured it out, and it is because of some current events in Warhammer 40K. Even after 20 years this deep lore is still playing out, and with the King in Yellow story line that is currently having such a strong influence on the setting, Games Workshop's long game is finally coming to a head. And the impact on the lore is going to be massive...actually, it already is.
The Trefoil Legions were created from the gene-seed of the Primarchs Alpharius, Leman Russ, and Vulkan. So in this video we take a deep dive look at these Primarchs and examine what it is that they have in common. And what it is that the Emperor imbued into these three seemingly very different Primarchs.
This one is a little bit of a hot take, but it is an idea that has been cooking in the back of my mind for many years. In fact, for well over a decade. If you remember the Horus Heresy black books from the early 2000's then you'll be familiar with the source material for this video. And the influence that 20 year old Horus Heresy lore is having on current Warhammer 40K lore cannot be overstated.
With the inevitable return of Leman Russ and Alpharius to the tabletop and the lore it may just be that Vulkan is not far behind them. The Emperor's biggest secret during the Horus Heresy 20 years ago may just be the foundation of the most massive lore shakeup of 2025. And if Games Workshop was telling the truth during their livestream last summer, we might see everything from the return of all the Primarchs to the resurrection of the Emperor of Mankind himself.

To play Alpharius for a moment and add some conspiracy fuel to the fire - I worked for Games Workshop Canada as part of the team that ran Games Day Toronto during the early years of the Horus Heresy novels, and had a bunch of behind the scenes conversations with Dan, Graham, Laurie, Alan Bligh, the folks that were building the core narrative. As part of that, I learned a lot of "secrets" - Loken surviving Istvaan, Vulkan being a perpetual, Magnus being connected to the Grey Knights, the Dragon being on Mars - stuff that's now common knowledge, but at the time wouldn't be revealed for years.
Naturally as a 40k fan, and an Alpha Legion fan at my core, I pushed a bit to see what I could learn, like are the Alpha Legion loyal or traitor at heart, what's their end game, did Guilliman actually kill Alpharius, and was told very firmly that they can't tell me that, which was notable because they were very free with a lot of the other "secrets". So I asked them if those questions actually HAD answers or if it was purposely left unknown even to the authors, and I was told that there was ... effectively a black book of secret truths and core mechanics of the universe that Dan and Laurie held and only a few core Horus Heresy authors had access to at the time. It was simultaneously a list of topics that had to be kept consistent even in a series with purposely unreliable narrators, but also a list of things that were NOT to be directly discussed - the example I got was "what the Golden Throne is, where it came from, how it works".
Now, I can't begin to tell you what else was in that document specifically, but I do know it existed, and I did get the STRONG sense that the Alpha Legion were a solid part of it. Now that the Horus Heresy series is complete, and knowing the things that were revealed through End and the Death as well as the Bequin novels, I fully believe that the lock has been taken off.
When I learned these things, 40k was still a static universe, no Primarchs had come back, the Horus Heresy series was in its infancy - Descent of Angels had just come out to relatively poor reviews and they really had no idea how massive the series would become. But the fact that a HINT of this was touched on with Pariah in 2012, a book that had its sequel delayed by *9 years* until the middle of the Siege of Terra really makes me believe that they've had plans in motion with this material since the very beginning, probably with the expectation that it would be revealed sooner rather than later, but that the drawing out of the Horus Heresy series plus the reboot of the main timeline has kept it under wraps even longer.
Anyway, do with that info what you will, but just wanted to chime in and say I super loved the video, and as someone who has also been digging at all this deep lore for going on two decades, I'm right there with you.

If you don't mind, I am going to pin this comment so that others will be more likely to see it. I was absolutely blown away by this. It might even need to get read aloud in a future video to help lay the foundation for an argument, or to shore up another.
You have my undying gratitude for divulging this. I cannot express how much I appreciate you chiming in and revealing all of it, which is massive. At least in my mind, so I'm sure others will think so too.

@@InquisitorRomanov I'm glad it was interesting!
It's something I've thought about for years, because at its core it's nothing more than a cryptic "the authors have secrets" without any real facts attached, but it always felt like a corner piece you could use to start filling in a puzzle.
When you start looking deeper at what information came out when, both real world and in universe, at oddities in their novel release schedule and little hanging threads that seem ... conspicuously unresolved, especially everything around the Bequin series, and things like St. Celestine giving an Imperial relic to an Alpha Legionnaire ... there's just too much there to be coincidence in my book.
....also it's kind of nice to actually discuss any of it, having to hold on to a bunch of secrets back then when everyone at my local club were actively discussing what they thought would happen to certain characters was awful. I am not at all a natural secret keeper.

For all we know, they're the "plant" by good old GE to keep tabs on the enemy from within? It wouldn't be a shocker imo, but it's like imagining Guilliman turning to chaos because of his current state (relying on his armour/ yvraine to live) and his unwillingness to "have" to depend on others (he takes his armour off, but it leaves him in pain). Some people turn dark through self mutilation... Blue-boy could end up going down that path, and it will be one of the greatest FU's ever written imo.

If you are correct, i have an addition to add to your theory. They are all a form of immortality. Immortality of body, immortality of cognition, and immortality of spirit.
Vulkan is immortal in body, but his mind and spirit degrades as he is reborn.
Alpharius and Omegon are cognitively immortal- whether by way of dividing his consciousness like fragments into his legion or by way of memetics, he has obtained a sort of immortality, perhaps the alpha legions goal is their cognitive immortality, but it has no true body and the spirit of this immortality has gone, it no longer has its roots.
And Russ’s statement leads me to conclude a spiritual immortality, that through his culture, their sagas the Space Wolves are immortal in spirit. And Russ will defy death to return when the time is right. Spiritual immortality both metaphorical and literal. Though the body may die, and with the body the actual mental processes of the Space Wolves (never their strong suit), they will live on in spirit.

    Great work! 10/10
I've noticed another theme among the Trefoil, extreme loyalty.
Space Wolves were so loyal to the Emperor they would butcher other Astartes for him.
The Salamanders are so loyal to the idea of humanity that they won't think twice about coming to blows with other Astartes in order to defend innocents.
The Alpha Legion stated they allied with Horus in order to save the Imperium as a whole, fearing it would collapse upon itself in time.
I agree with the Perpetual theory, but I'll go a step further and say he conditioned and programmed 3 ultra-loyal legions willing to do whatever it takes to balance the Imperium, even if it means taking on other Astartes. Of course, He would want his perpetual sons to be the most loyal.

Finally, somebody doing the Trefoil legions.
    So lol
I have always see these legions as the “End goal Legions”
    after the crusade.
We know the Emperor was working on the Webway Project.
Once the Crusade was over he would not need most of the legions (look what he did to the Thunder Warriors).
It is, in my opinion, that when it was all over he would only need these legions and Primarchs to safeguard the Imperium.
Russ - Your go to killer and legion fighting stuff. (Coz ya know, they do it best)
Salamanders - Vulkan to act as Regent (who else than a perpetual?) and as the defacto guardian. Plus, wasn’t Vulkan basically given the kill switch to the Throne or something?
Alpharius - I see as a seeker, relic hunting, guarding the Imperium from itself, another version of the Inquisition.
And his legion was just dope at getting stuff done.
    Also….
I am the only one that has noticed that three legions are essentially Terran mythic beasts personified?
    The Wolf
    The Dragon
    The Hydra
In human history these are auspicious creatures with deep symbolism.
The Emperor has made the three Primarchs the most Human in many ways….fight me.

I definitely love this theory as it is close to what I was also thinking of Alpharius and Omegon as well as Russ and Vulcan and the whole Trefoil idea. My one criticism of the video is the part about Vulkan going crazy due to all of his deaths and rebirths, which I don't believe was the cause of his crazyness. It was the fact that Konrad Curze tortured him with impossible choices and killed him reguardless that actually broke his mind, which was Curzes objective. Vulkan had to walk for days through a webway section corrupted with warp fire to get to Terra during the Siege. During that walk he would be burned away try of dust only to be remade and go through it all again. But he was finally able to make it to Terra and his mind was still whole. This leads me to believe, along with a few other things, that the act of dying isn't the stressor on Vulkans mind but Curzes degeneracy and torture. Great video and great theory keep it up.

My old Alpha legion theory was that they were like janus the Roman god janus. And as long as 1 half of the primach lived the other half would be reborn / soul takes over a suitable marine.
As we've seen drinking their blood is enough to Imbue their abilities physically and otherwise. I imagine the soul would also work the same and just consume what was there before
With vulkan id guess he's currently insane due to the waaagh energy he fell into and part of bringing him back will be curing that
And russ I imagine being in more of a warp form due to not being able to withstand being in the warp wounded
But the tree of life will restore him to his more "noble" aspect before he returns

As for Emps trying to pass Perpetualhood to ASTARTES? I must have misunderstood. That sounds absolutely insane, and something the Emperor would have done all he could to avoid after the Thunder Warriors. If the Salamanders were kept secret to remove that ability from the geneseed, and if they were ordered into the massacre specifically to remove (or reveal...) the "suspect" gene seed, that would make more sense to me.

According to alchemy everything is a combination of three elements sulfur (salamanders), mercury (alpha legion), salt (space wolves). I think you must also read into Norse mythology with this. Niddhog is Vulcan, fenris is leman Russ, is alpharius jormungandr? To place Loki in the place of the emperor, and as responsible for ragnarok; in the writing nidhogg breaks free setting the world ablaze, fenris devours the sun and the other gods, and jormun drips poison eternally onto Loki for his actions in creating ragnarok. If we place big e in the story of ragnarok, lemans role is to kill all gods including those of chaos, Vulcan may destroy the empire in some fashion, and alpha legion would torture big E or the dark king for eternity.

@ not that I suspect games workshop evolved in this direction and will follow through. But I also think this is where the writers from 20+ years ago were going. The concept of the dark king and star child also well lay out the humanity that emperor had to remove from himself returning to the world and bringing about the utopia described after ragnarok.
To quote Odin: “We will give our lives and let our world be destroyed, but we will battle so that these evil powers will not live after us.”
It’s only when all primarchs, the chaos gods, the elder gods, the old ones, and the necrons all reveal themselves that you can have a 40K end times and universal rebirth where a small number of remaining primarchs (the perpetuals) and the star child rebuild humanity without warp gods and only the kind and human parts of big E remaining. It would also explain why big E at present is so fragmented and “evil”.
It makes sense narratively and closes a bunch of really old loose ends and ties together Norse mythology ragnarok and Christianity’s elements of self sacrifice and rebirth which obviously heavily influence the lore.

You mentioned Slavic influences for the SW. The Slavs have our own Thor VS Jormungandr, but it happens every year. Perun (the thunder god, patron of the Rus') and Veles (the serpent god of secrets and trickery amongst other things) fight every year with one of them - almost always Veles - dying and then being reformed throughout the year until they fight again the next year. Generally speaking, it's seen as a pretty bad sign if Veles wins, even if he's not an evil god per se, it just signifies that chaotic times are coming. But they keep fighting because they don't get to decide when the world ends. Only Svarog, the All-Father who dreams the world into being and who forged his children from the sparks inside his forge, does that, by waking up. When the Emper- sorry, Svarog, gets up, all the gods shall answer for their deeds, as will all men. But until then they fight and die, again and again and again.
I doubt some British blokes in the 70s had any idea about any of this, and we haven't really had a SW vs AL showdown or rivalry to indicate otherwise. But it does play well with the perpetuals theory. I think the Trefoil was basically the Emperor's reaction to having seen some glimmer of how he's gonna end up. It was a way for him to keep sure everyone keeps fighting for long enough until he gets back up to sort things out. First he tried with the Wolves, but he failed - their perpetuality is weak and basically non existent. With Vulkan he succeeded, but he realized he needed more. Not a single guy who was a perpetual, but an entire legion of them - if in a figurative sense. Giving all of them literal perpetuality would've been both undesirable and literally impossible, but by making them The Hydra, always plotting, always doublecrossing everyone else and their own selves, he p much gave them a power far beyond Vulkan's. If every Salamander was to die, Vulkan would just be a lonely dude with too much time and trauma. But Alpharius and Omegon are just names. Silhouettes that can be seen on any face when the light of the Golden Throne - or the Eye of Terror - hits it at just the right angle. They aren't perpetuals, they are perpetual. Eternal. The Emperor's guarantee that no one will ever end things but him. It's irrelevant whether they're loyal, traitor, or both. It's why they're the 20th legion. They're when he achieved perfection, his magnum opus.
Veles is the god of secrets. All secrets, including his father's. Who is to say he isn't constantly letting his brother win? Who is to say that this greatest secret of all is not hidden from him as well? Guess we have to wait for Svarog to wake up and tell us.

Thanks so much for that comment. I know very little about the Slavic pantheon, and have only recently been dipping my toes into it. It is, to me, a bit overwhelming in that there is a lot there to get into...kinda like Warhammer. But my interest is there. Veles sure does sound a lot like Alpharius, and Svarog...that's probably the actual true name of the Emperor that the King in Yellow is looking for. Because he's spot on. I figured they took 98% of Warhammer from Michael Moorcock and just changed some names around, like Arioch to Tzeentch. But after reading this I think the writers might just have been looking at the Slavic gods as well.

I always liked the weird connections the Alpha Legion seems to have with the Dark Angels. Aside from the obvious thematic elements of being the first and last numerically, I was always intrigued when the Cabal implied the fate of the HH relies the first and last Primarchs (I can’t remember if this was “found” order or numerically). Also the Fallen Angels seem to hang around with the Alpha Legion a weird amount (I remember that being a thing mentioned as far back as the old Index Astartes book over 2 decades ago, along with some White Dwarf articles and the Talon of Horus book) perhaps if Alpharius and Omegon “split” from another entity as part of their perpetually, maybe it was The Lion they split from, it would work with both claiming to be the “Alpha”/First Primarch and the Lion has a connection with mythical beasts (being linked to the Nemean Lion who is from the same trials of Hercules as the Hydra), and the Alpha Legion symbol has 3 heads, not just 2. This is just a theory and I am reaching a bit, the most obvious evidence against this is that the Al-megon twins look identical to each other and nothing like the Lion, and their legion tactics and organisation are wildly different, but it’s fun theorycrafting and seeing these strange synchronicities.

The idea that most their men are clones and/or the soldiers in status on Terra are surrogate bodies for the primarchs to reborn. Yo, never heard about this piece of lore! Great stuff. Something I've noticed with all 3 of these legions; they're all great with humans. The Salamaders are famously protective of humans to the point of insubordination and may even live with their families on Nocturn, Space Wolves went to war with the Inquisition over how they treated civilians and militiary personel and I believe they're very close with the humans on Fenris (I may be wrong on that bit) and the Alpha Legion in the newer books have been seen to work with humans and treat them as equals, with Alpharius going as far as feeling kinship with a little girl due to her being a test tube baby. Generally, Space Marine chapters either don't care about humans, treat them as annoying and slow or just out-right use them as meat shields / treat them as nothing but weapons.
I wonder if the Emperor intended these legions to be kept after purging the other legions once the galaxy was conqurered to intigrate them in human life; whilst also maintaining a strong militiary presence across the galaxy.

i'm not really sure why you think the trefoil thing is "resurfacing in the lore", it's from a book series that's been superceded since 2017 (the horus heresy rulebooks *started* in the early 2000s but only stopped 8 years ago) and it seems that there will be a major chaos-related plotline next - the "year of chaos". fulgrim is back, leaving only the undivided daemon primarchs yet to return, and the pale spear doesn't mean alpharius/omegon returning because it's currently in the possession of solomon akkura. the alpha legion could definitely be coming back, maybe they'll be the next legion after the emperor's children to get a refresh, but yeah i have no idea how all that fits in with the trefoil, if at all. also not sure how it's the "biggest secret in 40k lore", it's a bit of old fluff that might not even be canon any more and not really a secret as there's a fair bit about it online

Oh...the thumbnail and title...right. Ok, so it is the biggest secret the Emperor had, which in my mind makes it the biggest secret in 40K. That would be in-universe, not necessarily to us that are outside it, observing.
I have been paying a lot of attention to the books lately, and to what GW has been saying, as well as the rumors that are coming from sources that are usually pretty spot-on.
Yes, Fulgrim and the year of chaos etc. That all ties into exactly what I'm saying. Fulgrim is intrinsically intertwined with the King in Yellow story arc. Pandemonium is done, but being delayed for unstated reasons...ostensibly because they are bringing the massive stuff in the lore they want to do into line with the massive stuff on the tabletop they want to do.
I mean this is all going to build up over the next 2 years leading into the 40th anniversary of 40K.

Vulcan speaks with a group of space-time travelers including one named John Gramaticus (I'm listening to audible so no idea on spelling) in the throne-room after the Emperor has left to fight Horus. They refer to Vulcan having taken John's perpetual power at some previous point. John is mortal now and Vulcan was immortal when he needed to survive his many deaths in the Webway fighting against his brother Magnus the Red.
Vulcan wasn't created as a perpetual and I don't know if perpetuals can be made through any normal means. The books reference several times about the dwindling number of perpetuals in existence. I think I heard another theory video that there's speculation that The Great Old Ones' gift to humanity were the perpetuals. They were given multiple lives to help guide and shepherd the human race. I hear people complaining that the primarchs (or even moreso the Emperor) returning is pushing the story toward a final victory for the Imperium, but I'm not convinced. I honestly think returning primarchs pushes the Imperium closer and closer to civil war. And if the Emperor returns? It will be the biggest clusterfuck for the Imperium since the Horus Heresy. And this theory works right into that framework. If and when Russ returns, I don't think he's going to be all buddy-buddy with the Lion and Gorillaman. There might be a bit of that at the start, but as more and more loyalist primarchs return, it will reach a breaking point and they'll start fighting with each other, breaking the Imperium even further.
