I mean, it makes sense. This guy has been out there for who knows how long, is nigh indestructible (at least to non players), and is stuck studying the same damn thing for who knows how long. Even an AI is gonna get bored and would like some company every once in a while. Doubly so someone who's also interested in their job. It's a nice distraction and you have the chance to make some friends.
Actually I'd claim the opposite, Bubbles is the most dangerous being in Stellaris lore. Wars of total annihilation have been waged to against anyone who so much as harms Bubbles
Whole galaxies have burned in response to bubbles being slain, the outbreak of violence is far far worse than even the most illustrious and greatest of leaders dying from unnatural causes

I recently got Bubbles and the newborn Ether Drake. They both get to enjoy floating around my home system, living a life of comfort and safety. Bubbles likes to fly next to the main armada to make sure everyone knows to be wary. If anyone so much as touches them, they will no longer exist.
We all know the truly most non-threatening, peaceloving cuddliest thing in the galaxy is the Prikki! Just look at them! We locked them away in a shielded world to protect their purity from the wider galaxy!

my favorite least dangerous thing is fallen empires, more particularly the machine fallen empire and not just because of their ring worlds, in other words the fallen empires tend to never be an issue but the machine one even more so. (edit: another one of my favorite least dangerous things is the baol and not just because they are dead.)
I think another really cool entity that's not very dangerous, is the Kaleidoscope, arguably almost on par in terms of cuteness to bubbles. It's pure beauty, sure, it gobbles up a few energy bucks if you would like to keep your pet happy, but it probably is one of the most incredible beings in the whole Stellaris. I think it's a shame that, if you aren't lucky enough, it's quite hard to build a Dyson Sphere for it to completely gobble. Like I really hoped you can breed and spread this galactic beauty everywhere you go. And yeah, I really hope we get to breed and just... do more with all of these fascinating creatures, hopefully it comes in the new DLC, but as of now we will have to do with B.I.G. Vat. After the many ways of winning the game through becoming the crisis, I think it would spice things up if you can tackle the route of... creating wonders, not just megastructures, but also some of these truly enduring creatures. Ofc, dealing with all of them surely is in itself a hassle, but hey, you would at least be able to be everyone's friend.
