If he let Manny and Gina be together, she would've been killed eventually by one of their enemies or could've ended like Elvira. Tony doesn't kill Manny just because he slept with her sister, he does it because he felt 100% betrayed. Tony's biggest mistake was not making this clear since the beginning, since he's not that kind of person that will get sentimental with anybody (Besides Gina and Elvira).

The reason Tony didn't want Manny to be with her was because Manny lived the same life Tony did: A life of crime and murder.
Tony at least gived money to her to try to make her life easier, trying to move her away from his life too (As seen when he lost his shit and slapped Gina). If he let Manny and Gina be together, she would've been killed eventually by one of their enemies or could've ended like Elvira. Tony doesn't kill Manny just because he slept with her sister, he does it because he felt 100% betrayed.
Tony's biggest mistake was not making this clear since the beginning, since he's not that kind of person that will get sentimental with anybody (Besides Gina and Elvira).

I feel like Tony already knew he was messing with his sister , but Tony was mad cause he kept trying to contact manny bc he needed him real bad but manny wasnt answering or nothing while Tony needed him but when he found out he was ducked off with his sister and not staying in contact with him he lost it .
