For the Southern and Great Northern ones, I guess, as you point out at the end, it is just a different sub-brand of the same operator, so it is just a case of them not changing the signs, which happens a lot anyway. But the South Eastern ones are a bit more strange.
Another interesting fact is that in the peak Southeastern run a few Victoria - Gillingham services which stop at Crofton Park and Bellingham, making them the only two Thameslink stations to be served by Southeastern trains (minus diversions). I find it weird that they make this stopping pattern but skip more notable stations on the loop like Peckham Rye. Edit: Nunhead also gets Southeastern services from Victoria to Dartford.
it makes sense for stations in the same locality to be managed by one operator so they can redeploy staff between stations, arrange maintenance easier etc
This could be a theme for other TOCs as well, for example I noticed CrossCountry manage very few stations I think, for example I noticed a lot of the stations between Peterborough and Birmingham were managed by EMR despite limited or no services from EMR.

The name of the line you were travelling on is the Darent Valley Line, named after the river that runs through North Kent from its mouth at Dartford . 2 Higham does still have one early evening Southeastern service, but during weekend engineering works the HS1 service to St Pancras will stop there in place of the Thameslink service
I do wonder whether part of the reason for stations remaining with old operators when their services transferred over to Thameslink was a means of avoiding the risk of renegotiating contracts with station staff
So what will happen to Govia Thameslink Railway (Thameslink Southern & Great Northern) franchise. When the franchise will officially end in 2028 and for TSGN to be separated. Or will they extend the TSGN franchise for little bit longer. Since GTR ordered 115 Class 700 Desiro City trains that replaced the Class 319, Class 377/5 and Class 387/1.

Or will Govia extend the GTR franchise for at least another 8-9 years. And with plans to order more extra trains such as new trains to be used on the Caterham, Tattenham Corner and Epsom Downs routes.

Eithen the limited service GN services to Peterborough don't stop at Arlesey or Sandy anymore meaning those are thameslink only.
You said only Thameslink trains call at stations between Three Bridges and Horsham; almost right - two Southern trains an hour also call at Crawley.

Thameslink will be nationalised when their contract ends as the bill to establish GBR is through the lords and largely just needs royal assent
