The squeak on my 99 XJ (sounded just like yours) was the back hatch. Latch was loose. Took off the plastic panel and tightened the two bolts. Been perfect since. Just replaced all door and hatch gaskets recently. Doors shut like new, and almost air tight inside now. Next up, heater core. YUCK!

What all would you have to do to an old mid 90s xj to make it into a reliable daily driver. Mines a 96 xj 4.0 with 243k miles on it. It runs fine, the transmission has a little bit of harsh engagement when shifting into drive but that's it.
Shake down the entire front end check all components and make sure they’re tight if not upgrade or replace them. Make sure the coolant system is dialed in replace with all OEM parts, change the oil every 3000 miles and that engine will run forever, although you always have to deal with little stuff, breaking though it’s just part of the jeep life.
Update: Squeaking was the rear seat latch 👍

I also have a 1999 Jeep xj and I daily drive it too. Also take it on the free way 80-85 with 33s and a 4.5 inch lift 🔥

Rear seat latches and I’ve also had the hatch also make the same squeaking noise and had to adjuster striker for a tighter fit
Rear top seat bracket isn’t fully engaged. I use a rubber mallet to knock mine in all the way. No rattle :)

The squeaking might be the latch of your rear seat not closing all the way.
