I like most of your videos, but you had to know that the title for this one is completely misleading. Like others said - it’s how to put a motor controller in a box, not built one. And FYI , if you just buy the type ($10-15) that comes with the switches, LED display and knob that hang off the controller box, you’ll notice the box they come with often has cutouts for the knob and switch.
if you buy readymade controller then you loose your DIY skills

Do you reverse the input or the output of the pwm controller to reverse the direction?
In this case, the switch does the reversal on its own poles, not the controller. It is critical if you do it this way that the switch it between the controller and motor, not the power source and the controller, otherwise you could easily fry the controller. You can also just buy a PWM controller with speed and directional control like this:

@tcw8431 no, any color is fine. It is just to indicate the direction. Green and red looks better. Green for right and red for left direction.
Does attaching such a regulator affect the long term working of the motor?!
