I believe it would have been X5 which was the intended stopping point for the X series but another department of Capcom was working on X6 so the creator had to tweak the story to follow after X6.
unfortunately we still have no way of knowing how the x series changed into the zero. much like classic into the x and zero into zx then again into legends. capcoms given us basic details but i wanna play it and see it for myself.
I know this is way too late for this reply but yes you do have the answer. It is within X6 alternate ending when Zero decided to sleep in the capsule which led to the Megaman Zero timeline, but if you destroyed Nightmare Zero in X6 - the timeline will shift into X7 and X8.

I just finished X series until X6 (Zero's ending). Now, I want to play Megaman Zero, just because it looks like the whole thing is like a good movie.
