Putting in used motor or short blocking it? Also, you do not put covers over quarter panels to protect paint from possible scratches from working on car?

It all depends of the shop you got
To but usually labor is about 16-18 hours.the price on an engine depends where they source it out from.

Do all Gen 3 Prius will eventually need a head gasket replacement?

Yes usually around that 150k+ mileage the head gasket start wesring causing the engine to hydro lock
