They are a bit similar, but not all the same. Kyoto 京都 has two kanji characters that mean capital city and Tokyo 東京 has the characters for east 東 and capital city 京. Both cities have the character kyo 京 in them.

It'd be more accurate to say that Nihon (which means, non-literally, 'Land of the Rising Sun' [literally it's like 'sun origin']) is called Japan. 'Japan' was how Western explorers (English speakers) translated the Chinese name for Nihon which was something like 'Riben'.
