In the books, Barty Jr had his soul sucked out of him by a Dementour Fudge brought along to hogwarts for protection in Dumbledores office. So the ministry couldn't interrogate him, leaving only Dumbledore, Harry, Winkie the house elf, and Snape as eye witnesses to his confession.
He was being slandered by half the wizarding world of Britain. Next to no one asked his side of the story, and believed a *newspaper* that didn't even get his word firsthand. He's a better man than I, given he didn't start chucking hexes left and right by this point.
