I'm really curious on how you find all these examples. Do you just play stuff writing down sentenced you think you'll need? Or go back and blindly look around for what you want? I suppose scripts would help a lot for games that have them

soemthign that i would like to add for beki is that you use beki for something that is 当然 meaning of course it's something you should do, it's objectively or majorly the standard, the right, the accepted thing. say the person who committed the fault ought to be the one held accountable. 当然だろう?
If thinking of it as "べきじゃない (shouldn't) + か (question marker)" makes it confusing for you, try with "べき (should) + じゃないか (isn't it?)" In this case, for example, instead of "Shouldn't Guts stay here?" It would be "Guts should stay here, doesn't he?" Both ways end up conveying the same meaning so go for the one that feels more natural for you.

About this I am not too sure, but I think the problem is that "Guts shouldn't stay here?" isn't a question in the same way that "Shouldn't Guts stay here?" is. If in both questions you remove the "?" at the end, the first one would become an affirmation, but the second one is still gramatically a question. So, "Guts shouldn't stay here?" is more a question you make about what someone else said as in asking if you heard correctly, or if you interpreted correctly what they were saying. I am guessing here, but I think that type of question is made the same way in japanese. You just say "ガッツはここに残るべきじゃない?" and intonate like a question. The other phrase, "I was thinking guts shouldn't stay here", would just be "ガッツはここに残るべきじゃないって" without the "か" near the end.
