40K is a huge mass of stolen and retrofitted IP. There isn't much original at all. The core is fantasy in space, with different stuff tossed on top at a whim, like Terminator spawning the Necrons. Tyranids are very zerg-like, but even the zerg are stolen from other places.
The writers of Warhammer 40k could write more extra universal cosmic horrors that have nothing to do with either the Warp or the C'Tan and are completely seperate beings. The Halo regions are where the Pale Wasting and the Echoing Vault that started Harrowing came from. The Ghoul Stars and the Halo Stars were regions of the galaxy where both the Old Ones and Necrons were doing strange stuff that caused reality to breakdown and let somethings in. Even some Space Marines captured some strange xenos creatures that they couldn't kill and currently have contained that have nothing to do with Chaos or the Warp. The War In Heaven could have had extra dimensional invaders after the Eldar, Krorks, Old Ones, Necrons, older Warp Beings, C'Tan, and their alliances kept messing with breaking dimensional barriers. The Necrons even have something unknown imprisoned on one their tomb worlds in the 9th Codex which they fear to let loose and the Eldar Farseers believe there are other gods that beyond the C'Tans that are extra universal in nature. If these horrors can drive a entire Tyranid Hivefleet to go feral and insane there is alot of ways to write such a presence explicitly for narrative purposes while making it remain a unknown cosmic horror. I would like to imagine a few like some of those D&D Forgotten Realms and Magic the Gathering monsters like the Eldrazi and the Obyriths. As well as League of Legends Void creatures but more scary in a Nyarlathotep kind of way. The cosmic horror of the Primordial Gravemind and the Precursors in the Halo Series would fit very well too for the grim dark.

In 2022 a survey in the US said 10% of the population believe the earth is flat. If word gets out in the Imperium, we can expect a tenth of the population turning to the greater good.

The Imperium before the Dark Rift formed was touted to have a million stars (yes, the number can fluctuate), basically enough to station ONE Space Marine on each planet. The Imperium also spread across the majority of the known galaxy's area, leaving out only a great part of the galactic center (where the Leagues of Votann are now located) and some of the fringes. Got that, ONE MILLION. Now, the minimum estimate of the number of stars in the Milky Way are 100 BILLION (by some estimates it is 400 billion). So, the Imperium is a very thin sprinkling of outposts spread out around the galaxy. While I cannot find the numbers off hand, the disc area, where the Imperial is mostly located, would have 25-50% of the stars (systems) available. Best one would be 25 billion, which would have the Imperium controlling ONE system for every 100 thousand or so systems. What is in those systems? No telling. Might just be a star with some dust. Might be planets unable to be terraformed. Might be entire pocket empires of human or xenos origin. Maybe areas contained in warp storms. You just have to overlook this kind of stuff. It is the main reason why definitive lore points are silly even if GW didn't retcon the crap out of stuff. For example, the Black Templars explored the Ghoul Stars before GW made them into Empy worshipping autistics. Old Ones? Sure, they could be on many, many worlds playing god with many, many species. The scale is just insane.
