Sometimes failure in thymus efficiency results in this. Sometimes some cells which are located in one part of the body when moves to other acts as antigen. In many case cause of self reacting antibody or T cells is unclear. If an epitope closely resembles a self antigen then it can lead to autoimmune diseases.
