They are trying to make the villains of the mcu look all cool and save the universe/multiverse, which is kinda lame and cheap if you ask me. Loki is meant to be a villain. He basically started the Avengers saga.
Loki has only been shown to be a battery to keep the timelines in check. First off timelines aren’t universes they exist within a universe, secondly the spectre and anti monitor has shown that they can actually effect universes while Loki hasn’t. He is literally just a loom for the timelines but that doesn’t give him all power because by that logic he should be the strongest marvel character ever even above the beyonder which he isn’t. By that logic anyone who can effect timelines or change them would be all powerful. Characters like the flash has effected timelines before and even created and destroyed them. Not saying Wanda would win but in general since when would being outside time and space stop you from being reality warped. Reality manipulation is when a character fundamentally changes the laws of the story to fit their desires. Reality manipulation isn’t bound by time or space or anything. You literally can change whatever you want whenever without fail. The watcher is outside time and space and he has been reality warped. Even the phoenix force(not wpotc) has been outside time and space and has been reality warped. Reality manipulation can absolutely effect people outside time and space that’s the entire point of it. Brings outside space and time can still be defeated and reality warped.

The scarlet witch is quite literally one of the most powerful reality warpers in all of marvel.
