At 3.4 and 5 .0 of this video where you use the small puller to separate the top and bottom ball joints. I use a steel drift and as I tighten the puller I tap the tapered arm.The ball joints just pop out without having to tighten hard on the puller. On heavy duty machinery if you don't tap the arm as well as tightening the puller the ball joint will jam inside the tapered arm. Then heat is needed to get it out and where there is grease a fire 🔥 usually starts.
the easiest way to detect these boots are leaking is look for grease spots around the transmission housing and inside the wheels. if you drive to long with the boots leaking they will eventually give way and start making noises when sudden changes happen (flooring the pedal, or making a sharp turn)

2nd gen Mini auto transmission will not leak any oil when either axle are removed.
the boot on the gearbox side can be replaced by using this part from Febi : 43625
was there an indication while driving to let you know this was a problem, or did you discover this while doing a check?
