I just finished the main quest yesterday after the other side factions, and I ended up enjoying the SysDef/Crimson Fleet questline the most of all the factions, which surprised me. I wanted to like the Ryujin questline more, but the stealth system in the game definitely holds it back, putting it last for me. The combat in the Vanguard line was nice, but I thought the story was boring. Quite enjoyed Freestar Rangers. Constellation questline...didn't hate it. Has some decent moments, but one of Bethesda's weaker main quests, I think. I'd probably rank them 1) SysDef/Crimson fleet, 2) Freestar Rangers, 3) Vanguard, 4) Constellation, 5) Ryugin.
