Labeling them as “shelter 1” vs what they’re actually called makes it tedious to find the shelter you’re looking for. FYI.

I can't seem to find the windy shelter....

The void one is only during final mission. So, you'll have 29 on the map and need to start final mission to get this.
Make sure you make a new save before you enter the void so you can come back and get any missing achievements

So from what I'm seeing there are 30 plus the 1 in the intro in New Eden Town and the 1 in the Void near the end, but everyone has the same list you have here, which isn't enough for the achievement so the 32 total number checks out as I have 31 (your video + intro). This checks out as I had all 29 listed in the video and the other two oddballs (intro and void) and the achievement didn't pop for me. Any idea where the last one is?

I missed the Groundwater Source shelter under the Harrows. Idk how to get back to it

Found it. Go to the Harrows shelter and then go into the cave entrance that’s south of the Harrows. Follow the path until you get to the shelter.

When you get close you will get a prompt on screen.
