In most cases they cover expenses as a basic level. Like for a single person living in a rented room, hostel or shared room close to the university who walks or takes public transportation. PhD students have to live very frugally else they will have to spend their personal or family funds.

Yes, that is often the best way to get PhD admission in Japan. But note you should contact professors, as only they are able to supervise PhD students in most cases and are often incharge of their research groups.
