The Umpire isn't allowed to point out the missed base, but if a team member sees it happen, can tag the runner out. If the missed base isn't noticed by either team, the play stands.
When she fails to touch each base (including home plate) in order when advancing or returning to a base. Either the runner or the missed base may be tagged. If it is a homerun - The team can appeal to the ump and get a ball.

So the Ump gave the other team's player (catcher I think) a new ball (since the one the girl hit is over the outfield wall and no longer in play), so now this NEW ball is "in play". So the catcher tagged the girl out before she could return to home plate to step on it. So she is OUT!!
There is nothing "sketchy" about it. You are required to touch all bases when you hit a home run out of the park. The girl did not do that. So once the Ump took a new ball out of his satchel and handed it to the other team's catcher, that new ball was "in play" on a still "live" play, so the runner could be tagged out.
