You don't necessarily have to sand down the LEDs. There are many, many different sizes and shapes of LEDs, including some 3mm and 5mm ones That lack the "skirt" around the bottom. There are also ones that don't have a top at all, they're cut flush. Just pick what suits you best. There are even different sizes and shapes of rectangular LEDs.
