If you watched the final film, it is clear that he does NOT hate his son, which is why he tried to distance himself from him in the first place, knowig that all he ever does is bring him pain. Still, it is also clear that he's a fucking terrible father, specifically because of his inate tendency to hurt and his inability to contain his frustrations, which he lets out on him. The frustrations over Yui's passing, for the most part. Ironically, it's also her that motivates him to at the very least try not to hate Shinji. Even if he's aware of it all, awareness doesn't make you better until you've got something to show for it. Potential, he's got that, but he's completely incapable of exploiting it, as aforementioned. Gendo is a piece of shit that genuinely cares, but still a piece of shit. Sadly. The whole point of the opera, is to teach to Shinji that escaping in a alternative reality is the worst way of living, it will hurt you and those around you. The "congratulations!" scene is about that, shinji realizes that he was deeply convinced of uttermost wrong things, first of all, that everybody hated him. In EOE we see Shinji in the turning point which will make him become like Gendo (an horrific manipulator who won't accept reality, maybe without the ability of his father to manipulate others). He tries to kill Asuka because Asuka won't be his puppet, his idealistic girlfriend who will love him just because she loves her, no matter what. The scene you talk about is Gendo trying to explain Yui the false reality he convinced himself of being in: but, at last, he knows the truth, that he tought that because that was the simple way. Dealing with loss is the hard way, and he didn't want to do that. Yui, who has a part of control on the instrumentality, excludes him by killing him (letting a copy of eva01 eat his phisical body), because she too probably tought that he were a bad person, after all. I’ve just started watching the original dub & watching it makes it feel more like an 80’s science fiction show than the Netflix re-dub, Netflix’s version adds more of that emptiness that supports the philosophy of what Evangelion is centered around.

For me, I'd protect Shinji and go hot skull on all of the characters just like Trevor is hot skull in GTA 5. After that, I'd put him in either foster care or better yet adopt him and give him a proper life with people who love him and treat him with respect.
