      What happens if the adaptive immunity has no S sequence already present for the new viral DNA injected inside the bacteria/microbes?

    Sir I have a question. Cas9 can cleave double-stranded DNA, so we can design our crRna based on any one of these two strand information. Right?
    which is, as u said, the Protospacer.
    Then how the crRNA will bind to the protospacer? because the crRNA is almost identical to the complementary DNA sequence of the Protospacer, which is already Hydrogen bonded with it. Won't steric hindrance come into the picture here?
    you have drawn the target region like a replication bubble. Does it mean that the hydrogen bonds are broken at that particular place?

      Yes, obviously. The interaction of crDNA with the target DNA requires site specific melting of Double Stranded DNA, in other words, a 'replication bubble' like structure will form due to the combined action of DNA Helicase and Single Strand Proteins. Thank you.

      Cas9 protein has nuclease as well as dna helicase activity. So it opens up the target region before crRna can bind to it.
