Error stole it in one of the earlier episodes (that's what Error was referring to when he said that their last encounter didn't seem to affect Ink the way he intended). The lack of soul made Cross and Chara go to one of the Undertale timelines and steal Classic Sans' soul in exchange of their own 30:10 also yes, those are Echo flowers, they keep repeating whatever they hear
Core!Frisk, or just Core, is the gray version of Frisk that spoke to Classic!Sans in the extra scene. Essentially, Core is omnipresent due to their AU's Sans yeeting them into the Core due to too many resets going on, which ended up deleting the AU. Interestingly, unlike other timelines similar to that of Core's it wasn't constant genocide runs that caused Core!Sans to snap but rather constant pacifist runs. Core is the only survivor of that deleted AU.(This is pretty much all I can explain about Core without spoiling more of Underverse)

Core!Frisk found a place that can be accessed from anywhere in the multiverse, even if you don't have the ability to teleport across AUs. They then decided to make it into a place where survivors from destroyed timelines or AUs can go, a place where they are safe. They named it the Omega Timeline. It was originally just a blank white space, similar to the anti-void, but as more residents came to it the scientists were able to simulate normal weather with a blue sky.

Just a little tiny spoiler for one character, Fresh sans, he may look stupid and weak, but he is one of the SMARTEST and overall the most feared if you know him well. But for now, he doesn't have a big of a role as the others since his whole motives and schtick is existing and having fun

The order of things you need to watch this is.
Season 1 0.0 - 0.4 ( with the extra scenes ) Then X tale and then Season 2. Hope that helps enjoy!
