There are a lot of separate stories intertwined, but I'll see if I can straighten the song out for you a bit: The first section of verse one is about a family who prayed for, and were promised a miracle, and didn't get it. ("The unholy ghost doesn't tell Mary or William exactly what they want to hear") The second section of verse one is about how, even as a child, Stephen basically wanted nothing to do with anything spiritual. The first part of verse two talks about a ministry worker who used "saving the abandoned" as an excuse to abandon his own family and leave them in shambles. You've already lost four little souls from your life") The second part of verse two is about a traveling healer named Billy who crippled Stephen's faith in God, and eventually caused him to completely lose it. (You made his faith disappear, more like a magician and lee like a man of the cloth.) The third part of verse two is how Stephen eventually found his way back, and learned how to stop looking at Christians to see Christ. ("We're not questioning God, just those he chose to carry on his cross.") The very last part of the song is a summary of the struggle of faith discussed in the rest of the song. All the stories are tied together in the line "I am the patron saint of lost causes," describing who people are, who they claim to be, and who they want to be.
