My take on the lore behind this: - The area is a deep chasm/trench that is very deep. At the top there is either a whirlpool or creature (perhaps Unagi or Cheep Chomp) that damages passing ships and sinks them, piling them atop other previously sunk vessels. The two we can most prominently see are quite recent casualties; the crews of both ships were fighting each other and veered into dangerous waters.
im pretty sure these models were used in that one haunted shipwreck level with the bullies. they look to me like they're altered versions of those models, which would also explain the somewhat modelled interior

For the goomba issue, maybe try using moving platforms that rise up and down to pick up the goombas. If that doesn't work, well, I don't know Great video though!
I like to think that the sunken ships are a reference to Mario world. The shipwreck level before VoB is implied to be one of bowser’s airships that crashed during Smb3 (being the only level with the Smb3 ORB). 3d land had airship boss levels, 3d WORLD has shipwrecks.

Have you tried placing the innertube goombas in the air, because then you might be able to see them for that brief moment before they disappear upon touching the ground.
I think they would snap to the ground. You can see an example of this is you use the gamepad/pointer to freeze the madpoles in deepwater dungeon’s moving water section

In my Opinion I think the Shipwreck in the ocean might’ve got attacked by the Blooper’s King and I seen this in Mario Tennis Aces but that’s just my opinion

I think the person the ship belongs to is the pirate from Mario 64 in Jolly Roger bay for the third star in the cave you can see a sign that was written by a pirate we never see in the game
