The Maker is intelligent and smart because he's an evil version of Reed Richards in Earth 1610 AKA The Ultimate Universe. He returned during an issue of Venom by having a sample of Ultimate Venom which was a synthetic symbiote that's undetectable by the Symbiotes in the 616 continuity. We need a new Fantastic Four story arc with The Maker as the main villain.

I don't know if the Maker should be the number one considering that Reed stole some of Victors work when they were in school together, and passed it off as his own. That plus the fact that Doom has mystical knowledge as well as scientific knowledge, and he has become a Celestial level entity and knit a universe together from the broken pieces of others, I'd say he's smarter than Reed. Also he's fought Mephisto(true with the help of Dr Strange, but nonetheless), which is no easy feat.
Sorry, but of these villains Thanos is the most intelligent, followed by the maker and doom. And don’t forget gremlin and the mad thinker. The list needs revision. ‘Nuff said.
While the Mad Thinker is an incredible genius and strategist, he’s not an intuitive genius like many of these characters. He is able to take existing ideas and utilize/improve them but cannot invent/create new ideas/concepts on his own. (This is in his wiki)
