In the movie he lands it at black point, That may work also if he cut the bridge at longer points than we see in the movie. At 1:45 we see an over head shot of where he places it. The whole island has moved. So in the universe of the movie Alcatraz is at a different place, or at some point while gathering the mutants, maybe one of the mutants had the power to shift the land or something during the islands history. Something else may have happened off screen to place the island differently.

Magneto's goals in the comics, shows and films aren't to just get people or things he doesn't like out of the way he wants to show humans that mutants aren't going to just sit back and accept this kind of treatment from the humans anymore. He could accomplish stuff he wants by himself but that would just make him a lone wolf. Getting other mutants and showing that they belive in what he stands for makes him more of a threat and it's is one of the main things he wants which is why he has the Brotherhood of Mutants. Then with many of them they could get more done and he probably figured with all of them attacking the facility at once it would ensure that the kid wouldn't survive.

So if they know that they could break the windows and escape. Or maybe also someone from outside broke the windows and took them out of the car.
