Nice job. If I was plumbing the fuel system, I'd place the filter on the inlet side of the fuel filter.
Mercruiser used their "cool fuel" setup for injected applications, they used a low pressure lift pump to feed the high pressure pump.

For your shift interupt, use a normally closed relay and activate it with the interupt switch to kill the power to the ls coils.
