I think the thing they are missing is ironically what he mentioned: even if you understand something, you can see it as a miracle. And it's also a miracle that the more you understand, the more you realise there's so many other things you don't understand yet. When you know one thing, you see ten miracles you don't understand. But if you learn about half of these things, sure, they might stop being miracles (they don't have to, though), but you start seeing 50 new miracles. It's such a good deal!
By definition, though, none of that would be miracles. The word has a specific meaning and, unfortunately, part of it involves science being unable to explain the thing being claimed as a miracle. If I understand your point, though, it is more than even things which we understand can still be remarkable to us.
