I imagine that if we're going off of the official Twitter, all of these moms are canon. This means that Sonic is simultaneously a rockstar, a prince, a fourth grader, a 15 year old, and adopted. Beautiful.
When they say "everything is canon" I think they just mean games, more specifically games they decide to recognize (sorry Pocket Adventure).
Perhaps the other forms of media did happened, but just the AUs of the original continuity

the aliens mixing the dna happened WAAAY earlier, like thousands if not millions of years ago
basically we humans(as in present day, normal earth) were visited by an alien ambassador, so we dissected him
this caused us to get nuked by a biological weapon that turned the vast majority of living things into a giant soup of dna save for a few bunker cities
after that happened human dna kinda got in everything causing the wildlife that reevolved to gain various amounts of intelligence
one thing to note is that there are 2 different subspecies of humans, the ones who survived in the bunkers and the ones who didn’t(i think they either reevolved or mutated i forget which but robotnik is part of this category)

My personal headcanon is that all of his parents from other canon's are in-continuity, Sonic isn't sure which one is his actual biological set.
It’s easier when the hero is an orphan. And I guess they don’t have a set backstory because they really care about this character and want to make sure it’s done correctly. And sonic himself is not one to focus on the past.
He just appeared out of nowhere.
It amazes me how much spinoff and extended material Sonic has accumulated in only 30 years.

Sonic has had 2 different biological hedgehog mothers. Bernadette from the Archie series, and Alenna from the alternate reality “ Sonic Underground”.
What about Brenda from the manga? Sonic is Nicky from the future, who time travels to replace his younger self. Nicky actually becomes Sonic in the Metal Sonic fight.

Aleena is my favorite! She also gave us Manic and Sonia who are two of my favorite Sonic characters! If they ever bring them back, they should do a more traditional family route. The royal thing is a little much now.

Bernadette was a great mother, and yet another character I deeply miss. Heck, Sonic’s entire family was fantastic as a supporting cast. Wish they’d do something like that in a series.

Bad thing about Sonic Underground, it ends in a cliffhanger and we don't get to see Sonic and Co. get to see their mother. I heard that Archie Comics wanted to give a proper conclusion of Sonic Underground, but it got cancelled, due to Sega not wanting Archie Comics to reference it.
I absolutely loved Sonic Underground
And every once and a while, I go back and watch some of it when I crave nostalgia.

Bernie was my favorite. Not only was she supportive of Sonic's heroics, not trying to be overprotective and keep him home, but she also pretty much adopted Tails since his parents were missing. But at this point we pretty much have a Sorority of Sonic Moms.
My conclusion on this for the official canon is that he was born because of some strange reaction of elements and animals but no one knows I guess.
Not too far from the history of Sonic's world in the Archie comics where alien species visited Earth during present day and after their representative was captured and dissected they bombed the planet with a "Gene Bomb"
The Gene Bomb basically reverses all of evolution back to early life on Earth. As life began to evolve again, many creatures mutated, resulting in anthropomorphic animals and humans coexisting by Sonic's time

I appreciate Sonic's mom & believe every different version of her is valid. The way I see Sonic lore is that it exists in a multiverse, so they all exist in their own realities. 💗🌌
I think I like the Longclaw story better. It has always seem to be a sacred rule for Sonic in the video games to not have a clear origin on who his parents are. And I think that applies to most child/adolescent/adult characters in video games. Video games are meant to give children agency in their own young lives. A safe world where children can dominate themselves in these otherwise fictional worlds. Just like Pokemon. It's why we don't know where Mario and Luigi comes from in terms of their origins beyond coming from the real world in Brooklyn. With Sonic, it's

In short terms, Sonic had too many moms. None are canon. Queen Aleena is Sonic's mom in my headcanon. Bernadette can be the Step-Mom or Auntie. IDK Don't question it too much.

My theory to this is because of different multiverses, think about it as this: sonic underground - Sonic prime - Sonic movie 1, Sonia and manic died during the collapse of the multiverse of sonic, as an example btw. as they said there’s many continuity’s and this is one of them. we see all of that in sonic Prime season 1, also during sonic prime we don’t encounter the sonic underground universe, this is probably because Universes ending because of seasons ending or discontinued causing it to collapse, but most other universes we see in sonic prime are Different shows in the franchise but were just only sequels as it was probably just bugs in the animation knowing it should be fix for the profit, but were released All fixed during this year, so this is my conclusion:
*"Many multiverses don’t exist because of discontinuity or probably ending by seasons, they still exist but just empty, universes we see in sonic prime season 1 are just shows that were made to be released but had bugs and were later released this year, the franchise expands more and more as sonic seems to not know how to fix it."*
