Love the inclusion of the Jedi Fallen Order villain on this list. Throughout Fallen Order, the game has been giving you tips in your menu on dealing with enemies. It really did Vader justice, in that you fight through the whole game and then at the end, you think it's a final boss -- but no, it's Vader, and you are absolutely nothing against him. I'm still traumatized by the SA-X from Metroid: Fusion. ADAM makes itself extremely clear about how out far of your league the Samus/X-parasite hybrid is, and that the only way to survive is to hide when you can, and run when you can't.
The first few encounters have you cowering in corners, under floors, in ductwork, anywhere that will keep you safe from the creature. But then, without warning, one sequence drops you into a room DIRECTLY IN FRONT OF THE THING. Your only option is to leg it, dodging its attacks and doing your level best to stun it for a heartbeat at a time with a well-timed Ice Missile. You do eventually get to destroy it mano e mano, but it's a long time coming.

You see a cutscene a short while after the beginning portions of the game that literally mirrors SA-X's Introduction Sequence.
(Walking forward a bit, then turns to the camera. Yeah. That scene.)
You're then told when hiding in a side room that you cannot fight this assassin sent to kill the young king you're escorting out of the castle. (Isn't politics wonderful?) And it turns out that you do have to face him! And he completely outclasses your party.

I have another one, from World of Warcraft: Wrath of the Lich King. In the dungeon Halls of Reflection, the last boss is the Light King himself and you have to run away from him while he throws undead minions at you and blocks your way with walls of ice. He walks really slow, (kind of like Darth Vader) but he has a aura of frost around him that will slow you if you get too close, and if you get even closer you just instantly die. The object is to kill all the minions he throws at you while protecting an NPC (Sylvanas for Horde, Jaina for Alliance) while they try to break down each ice wall that blocks your path until you reach the outside and a ship comes to save you... barely.

I "ran" from most bosses in FFXV. In that I performed a warp-strike to a high up place and let Noctis' crew handle things. I will say that doing this gave a funny result. Gladio always continued to fight, even if Noctis wasn't there. Prompto often died early, too busy shooting rather slow and his AI trying to run back to Noctis. And Ignis was much the same, but Ignis would run after Noctis the most. Ignis' entire role was to serve the prince so I found it interesting that even in the heat of battle, his actions are to stick close to Noctis. Most of the bosses have an attack that knock you down from the wall, so you can't stay there too long without at least moving around for a moment, and the moment you're back on ground, Gladio stays fighting, Prompto will continue to shoot but he's tripping over himself and stuff, but Ignis instantly goes to Noctis' side. How precious :)

Another good one is The Monster of the Gate from Nameless Cat, or the "Red Thing." Out of the three bosses you fight in the game, this is the only one that you have no way to fight back against. You just have to hope you can time the jumps right with your kitty's lil stubby legs before this giant red beast catches up to you. There's no way you can hide, either, since the thing destroys everything in its path to get to you. Even if you do manage to avoid its huge, chomping jaw as it misses you, you'll be insta-killed the second the creatures jaw passes you in the chase. If you meet with its jaws, same story. You get respawned back at the beginning of the chase. Brutal. You only find safety when you can spirit your way into a cross using your special ability.

How have you not mentioned the Ultimate Being from classic Squaresoft game Parasite Eve?
You initially fight the Being on the deck of a US Navy Destroyer as it goes through all the stages of life from infant to middle aged adult, before Aya realizes that even with the special Plot Ammunition you get at the end of the fight, she still isn't going to be able to kill it. What follows is a chase through the bowels of the ship to find the boiler room where she sets the pressure to overload in order to finally kill it. This chase is especially harrowing because even though it doesn't move terribly quickly _it doesn't stop while you are in a menu._ If you wish to pause to collect your thoughts or your nerves... game over.
Bonus entry: if you stop to use the save point that you find in the room immediately after the fight and when the actual chase starts... it _will_ catch you before you can finish saving your game and you have to progress through the fight all over again.
This boss ticks the "times you had to fight a nightmare baby", "bosses you can only run away from", and "times a save point tried to kill you" boxes all at once.
