First thing first, check your oil to make sure the oil is on the safe level. If it's ok, proceed to the next: check all your cooling hoses. If all your hoses are clear, move on to remove your exhaust manifold to see if there's any corrosion built up. If it still good, the last I can tell you is remove your engine block I tell you there must be a stack of sand in there. Good luck!

What if the oil wasn't in its safe level? Does that effect the cooling system?

I have manifold old and I’m cleaning water ports that were clogged up badly
Believe I got them somewhat clean but if I wanted to run water to get debris out do I just hook up where we normally flush or is there another way to do it having manifold off?

Try it with thermostat out altogether if it has one.

Yeah it's working fine now with the new thermostat, we run some sea foam or similar chemical through her as well does not over heat anymore.another guy contacted me to say he just removed the thermostat altogether and that worked for him.

I removed the thermostat and tried running it again. It seemed to have worked but then about 10 minutes after running it hard the over heat light came back on. We turned off the jetski and removed the seat while still in the water. Touched the engine and every other part and it wasn't hot at all. So we started the jetski again and the over heat light was no longer on and ran fine for about 3 minutes then the light came back on but this time it felt like it no longer had power. Maybe limb mode? So we turned it off again. Waited about 5 minutes and started it up and it ran fine till we got back to the trailer. Although a mechanic told us that the system does not need the thermostat to be in, other car mechanics said it needs to be in because it will confuse the computer system. So we ordered a new thermostat and will install it and see what happens. I personally think there is some corrosion in the system somewhere.

There is a side plate that can be removed. It is located under the exhaust on my 2014VXR. If you run in salt water or may have hit a sand bar…it would be good to remove and clean any deposits. This gives you access to the water jackets that surround the cylinders. If deposits are really bad it may be best to remove the head and scrape the water jackets from that position as well.
