The difference between the occluded fuel tanks, and the tank with the nose cones is more than just the drag. It also changes where, and how much body lift is generated. Fairings in general create much more body lift than fuel tanks, and all that lift is applied at the base of the fairing. As opposed to the tank with the nose cones where each part generates body lift. This may not be a big deal during horizontal flight, but can have severe impacts during reentry at high angles of attack. Also, you could try adding control surfaces on the inside of the main wings to act like flaps. It should help decrease your takeoff and landing speeds

Also nose cones tend to be way lighter than "normal" fairing setup. 2 nosecones are usually ends up under 1t, while several fairing spanning several fuel tanks can be easily 5+ tons. There are differences, but for the most parts I think nosecones are even superior to fairings if the ultimate goal is to reduce drag at minimum weight. Meanwhile fairings are superior in their ability to heatshield occluded parts, and this alone can help to use full library of fuel tanks to build SSTO!
