I believe it's more than likely that Gamefreak know that fans would be upset if they could not receive a shiny so they put them in even where it doesn't make sense. There can only be one original dragon, and thus one Zekrom and Reshiram. I believe a better lore explanation is the classic, "each save file is it's own universe" line.
There are more than 1 of each legendary pokemon canonically in pokemon. This has already been stated. Hell Arceus makes more of the creation trio whenever they are caught by trainers or other things happen. There is cannonically more than 1 Arceus as well, it literally tells you that the form you catch is just but a small fraction of itself (don't remember which game that was in tbh).
In Gen 2 when you transfer Pokemon from Gen 1, the item that they are listed to have 100% chance of holding when caught are held by the Pokemon when traded into Gen 2 from Gen 1
I like legendary Pokemon that are shown to have populations and are not one-of-a-kind, just really rare, like the Latis, and Lugia which is shown in the anime to have a baby stage of life.

The gen 9 legendaries are more similar to gen7 than you might think at first. Compare the ruin pokemon to the tapus. Both are 4 pokemon. All of them share a typing fairy for tapus dark for ruin pokemon. All of them have similar abilities all tapus setup a terrain while the ruin pokemon lower a particular stat. They have the same signature move just named different. Ruination vs Nature's Madness. Ultra beasts can also be compared to paradox pokemon in that they all have the same ability like ultra beasts
That's my headcanon too for the Tapus and the Treasures of Ruins. They're supposed to be counterparts to the Kami quartet but I couldn't see any connection.

Honestly, until I watched these videos I had no clue Kubfu and Urshifu were legendaries, so I kept him on my main team for a long time since I did the Isle of Armor DLC in the middle of my Gym Challenge to train a little, I even evolved Kubfu before the last two gyms and even took him to the League.
Also, in pokemon lets go, you can quite literally catch multiple of the legendary birds after you can fly on your pokemon. You just need at least an 11 catch combo, and to just walk in and out of a building. I caught another articuno at lvl 57 right outside the viridian forest

There are more than 1 of each legendary pokemon canonically in pokemon. This has already been stated. Hell Arceus makes more of the creation trio whenever they are caught by trainers or other things happen. There is cannonically more than 1 Arceus as well, it literally tells you that the form you catch is just but a small fraction of itself (don't remember which game that was in tbh).
In Gen 2 when you transfer Pokemon from Gen 1, the item that they are listed to have 100% chance of holding when caught are held by the Pokemon when traded into Gen 2 from Gen 1
I like legendary Pokemon that are shown to have populations and are not one-of-a-kind, just really rare, like the Latis, and Lugia which is shown in the anime to have a baby stage of life.
Regarding the Legendary Beasts' remix in Ruby and Sapphire, there are a few other Johto themes with remixes in the game's code as well. They were probably made to sample and test the Game Boy Advance's sound quality.
Lugia also came with its own signature move as well, aeroblast, at least until Gen 4 I'm pretty sure :)

Yveltal in Super Mystery Dungeon wasn’t actually evil, he was being influenced by Dark Matter, alongside Nuzleaf and 3 Beheeyem. All 5 of the Pokémon gained the ability to turn others into stone to send them into the Voidlands, and once you free them from Dark Matter’s control, they actually try to help you fight Dark Matter to make up for what they’ve done.

The gen 9 legendaries are more similar to gen7 than you might think at first. Compare the ruin pokemon to the tapus. Both are 4 pokemon. All of them share a typing fairy for tapus dark for ruin pokemon. All of them have similar abilities all tapus setup a terrain while the ruin pokemon lower a particular stat. They have the same signature move just named different. Ruination vs Nature's Madness. Ultra beasts can also be compared to paradox pokemon in that they all have the same ability like ultra beasts
That's my headcanon too for the Tapus and the Treasures of Ruins. They're supposed to be counterparts to the Kami quartet but I couldn't see any connection.

fun fact in the smash bros series all three legendary dogs were master ball summons however raikou is the only one who's been in only one game as a summonable pokemon both entei and suicune have made multiple appearances in smash bros after their debut in melee in fact they've been in every game since poor raikou is the odd ball out

Honestly, until I watched these videos I had no clue Kubfu and Urshifu were legendaries, so I kept him on my main team for a long time since I did the Isle of Armor DLC in the middle of my Gym Challenge to train a little, I even evolved Kubfu before the last two gyms and even took him to the League.
