So, 'purposed beings' are a thing, that's known, and I'm thinking one of the unseen iterators that knows Moon spent a lot of time repurposing slugcats into this super-slugcat with water adaptions explicitly to try and help Moon, knowing that her superstructure is largely underwater. This would also explain why Pebbles is so much further rotten (repurposing took time), and how you start with the mark of communication
Slightest of spoilers Rao could have gotten but due to his path choices didn't regarding possible origins and story behind our sweet blue boy. - - - Riv starts with a colored pearl. If you go to Moon first she will have some comforting words and speculations about Rivs origin but asks Riv to rather return where they came from as her and Pebbles both are in a rough state. If you show her the Pearl she reads it and it's basically a blueprint about the newer models of Iterators main power coil and Rarefaction system. She notes that Pebbles is a lot newer than she. She doesn't have these exact specifications and muses that maybe Riv was send to go there and asks them to try and find Pebbles in his can. I think that goes very much along with your musings. That Riv was not a random outcome of evolution but rather some Iterator designed them specifically to retrieve Pebbles Rarefaction Cell. Or maybe the Iterators process of having purposed beings is working on a timescale where intentional design and evolutionary quirks aren't even necessarily two separate things. I don't know.

From what I understand of Rainworlds story and timeline: Oh yeah, no Moon is having a rough millennia.
most of the "vents" area is just natural caves, that moon's structure landed atop when she fell
