Softwares like EmberGen or Houdini for fire & smoke simulations, etc were most likely used. Nuke for compositing most likely, and for 3D modeling and texturing zbrush, substance designer & substance painter are quite common for those tasks. I'm just going off of what a lot of professional studios use but there are a wide variety of tools that can do these things for indie creators on smaller budgets too like as mentioned Blender & After Effects, but Davinci Resolve is also a good mention as it is free like Blender and has essentially 90% of it's features in the free version and is also used by professional studios for colour grading, note features like magic mask, sky replacement and a few effects are behind a paywall but most effects can be recreated inside of its fusion tab quite easily. Unreal Engine could also be used in some cases by indie or professional studios for example The Mandalorian used a virtual set called The Volume and used Unreal Engine to create most of the environments
Nuke is best for compositing because its support many color channel than after effects. Maya is like all in one software. Houdini is good but very complex workflow. Maya , Some maya plugins, Mudbox, Nuke - will get your job done in a professional quality.
Quality stuff. But makes me not want to enjoy any of modern movies. In early days we still could see real locations, just with added dinasaurs. REAL LOCATIONS!!
