Hey! Nice playthrough. I noticed you struggled with the deck not being shuffled properly, so you were getting a ton of event cards, which made the game a bit unbalanced. It's hard to play with all the cards because it makes it really hard to shuffle. I advise you to organize the cards in some categories so when you go and play, you can make a deck ratio on the 3 main decks. They have a official deck ratio on their website, but you can make your own.
What I did was separate the monster deck between soul bosses (cards that give you 1 or 2 souls), all the other enemies (normal, cursed and holy) and events (good and bad). The treasure deck I only separated between active items (the gold sided ones) and passive items (the blue-ish sided ones). As for the loot cards, I separated them between consumables (coins, bombs, hearts, butter bean and pills), rarer consumables (cards, runes, miscellaneous items like charged penny and stuff) and trinkets. If you have the big boi box with the dividers, you should have enough for all these categories, with a spare of 1.
As for the ratios, you can really do whatever you like. What I like to do is:
    - For the loot deck 15 trinkets, 20 rarer consumables and 65 consumables.
    - For the treasure deck 55 actives and 45 passives
    - For the monster deck, 20 events, 30 soul enemies (bosses) and 50 regular enemies.
This seems like a lot of work, but if you do this first separation by category task and have those categories shuffled, the set up is really quick and you just need to count the random cards for the 100 cards deck and shuffle that for the game you are going to play. And you can do whatever ratios you like.
But Isaac can be fun as a chaotic game, so yeah, you can play however you like

They did with the big box version at least. Though I showed them in the first video and a QR code to see them digitally.
