We bought 2 different train tickets - one from Budapest to Vienna for one day, and one from Vienna to Prague for another day, so they were not on the same reservation.

Nope! Hungary and Austria are both part of the Schengen Zone so you have free travel between them as well as the other Schengen countries without needing to go through passport control
