1) You would think that they would have anticipated that the structure controlling all the big guns might be of interest for enemy infiltration. 2) You would think that the enemy would have anticipated that after taking control of structure controlling all the big guns, that it would be subject to being re-taken, and in such an event be prepared to sabotage it rather than stand around looking stupid and getting shot when the door was breached and allowing those big guns to then be turned on your invasion fleet.
1) They did anticipate the fact that the SDF posed a large threat and could attack anytime but due to the politicians decision, the fact was ignored and general rained had no power to act on this until a war breaks out. It shows you this in the first cutscenes. 2)It is possible but the AATIS gun were controlled by SDF operatives which were undercover for an extended period of time. Setting up charges to sabotage these guns could bring up a lot of suspicion and lead to the failure of the entire SDF plan. Either way the SDF main goals were achieved, to diminish the SATO fleet into nothing but two ships, and a few battalions of highly motivated soldiers.
