I've fixed this issue for a mate on his E39. The 3rd wire is one that carries a PWM signal from the ECU in the Ebox which is under the cabin filter. It's quite common for previous mechanics to break the ebox screws and leaving the ebox improperly sealed from the elements. Eventually moisture corrodes the pins on the connectors to the ECU and TCU's. In my mates case his ECU was rusty and beyond recovery so the fix involves getting another ecu and having it flashed with the original units data, cleaning the connectors and fixing the screw down of the ebox to ensure the ebox is 100% weather proof. There's a 40 amp fuse above the glovebox and one in the trunk but they're not usually the problem. As Nathan has other E39's there he could have just pulled apart the fan connector on the burgandy car hung it out from the bumper and connected to the new fan to ensure it worked before fitting it. Another trick I use is to disconnect the lower coolant sensor plug and connect it to a crappy old spare sensor and hit the tip with a flame to mimick a temperature over 110 Celcius which should confirm whether the sensor is dead without losing any coolant by changing it for no reason.
All you has to do is clear the errors with inpa and the fan will run .

So I had a problem with my fan and my compressor not coming on when I had 1st got my car I read somewhere that if you were were low on freon that it wouldn't work charged they system and it come on and started working once I had enough pressure in the system
Aux fan can turn into a complicated issue because aftermarket parts are a big gamble and genuine BMW part is super expensive - close to $500. I had to buy different aftermarkets brands before I fixed my e46 aux fan issue a couple of years ago. Recently, on my e39 the aux fan works w/ AC only. It will not turn on otherwise and my car is capable of overheating if I stay in park or get caught in slow traffic. I'm thinking it is the switch attached to the radiator. Ironically, I was being proactive and replaced a ten year old radiator but still used the old switch.
so great there are relay under the glove box for hi lo fan sped and there are common positive wire come from AC to that relay you can chic the voltage with the test light with AC on or with heat run
Had problems like this with my A C and aux fan at the End it was the climate control Head Unit " inside the car." Even though it shows its on and working its not if you swap it out it must be the exact one 96 = 99 00 = 01 01= 03 some panels show Rest and some Max that can not change
Great video and tutorial Nathan. Does your auxiliary fan come on when driving or sitting at idle? Mine only comes on when I use the air conditioner.
When use the a/c and works only when ecu thinks needs help to cool down the temperature on the engine
I would top off the transmission with fluid first and have John drive the car for a week. Then pull the plug and drain and refill fill with Transmission fluid. Let him drive another week, then do the full change with a new filter. On the first flush you use Super Tech (Walmart Brand) Dex - I think it is $3/qt, I did that. Then put the good stuff in last. If you change the fluid and filter with over 200k without a previous change, it is going to shock the transmission and all kinds of "gunk" is going to come loose. This is more a gradual change. A lot of transmission people say just top it off and don't change because it will gum everything when everything comes loose with the all fresh fluid.
Febi/Bilstein is the best cheap aftermarket parts supplier to my acknowledge. Never had any problem with using their parts. Those eBay China shit thermostats do not last long. Fan is PWM controlled so ECM gives FAN duty cycle (0-100%) and ONE wire to fan should always be HOT. That lower cooling hose sensor you can easily measure with multi meter (resistance).
will my car run hot if the air isnt on. my aux fan isnt working but i dont use the ac. after 3 minutes of it being on it runs hot without the ac on.
I'm have issues with my 1998 528i. Just recently my car overheated due to my thermostat needing to be changed. The day it overheated, the overflow hose bursted, spewing coolant on my fan, the big one not the aux one. So everywhere under the hood was covered in hot coolant. It was stupid, I installed new thermostat. Problem solved, right? I'm on the free way for 30 min no issues, I take a exit ramp meeting a red light then my thermostat starts going to the red. Got out of the car, realised my auxiliary fan isn't on and I have the AC on and its blowing cold air. Prior to the hose bust it was working perfectly. I'm assuming the auxiliary fan isn't working due to coolant getting on the auxiliary Sensor control. I checked the fuses they were fine. I'm debating on buying a new Sensor for the auxiliary fan, I even unplugged the sensors cleaned and plugged them back in. I can spin the auxiliary fan by hand without any resistance. Please help
It won't turn on if you're ambient temperature sensor is not working the ambient tells the car the temperature on the outside sends it to the cluster and the cluster sends the info back out to the auxiliary fan

Nathan 2003 e39 530i can you test a new fan without actually installing it in the car? The old fan will not work at all even with the a/c on or when up to temp nor the new one by plugging it in propped up in front of the bunper. I have replaced the coolant temp sensor on the lower radiator hose the 50A fuse under the glove box is good. The wire to the fan has 12v. I touched the battery canles together. What about the blue relay under the air box
If you find another bmw you could plug it in and see if it works on a known working system. Actually I was considering rigging it up to my ford crown vic because the fans look very similar, not sure if that would work or not. It has same set up just different plugs. But in the end I just gave up and wired up a on/off switch inside the car, only problem with that is it runs at a high speed and sounds like a airplane.
where is the location of the auxilary water pump? my syopped running or something in the front bumper rattled. it have stopped now, and there came a lot of burnt smell up in the left front area in the engine bay. i Guess i dont have that pump which are mounted on or under the engine.
tthe rattleing sound was ther when its "rest" is on. or ignition was on. no its silent and Electric burned smell. still got headaque after smelling it for 2 days ago. suspecting pump shortcutted and wirings almost caught fire. Replacement pump is not simular as they which are mounted upunder the engine
if the ac is on the fan must run low speed
The fan on my e46 comes on immediately and stays on high all the time. It turns off immediately when the car is shut off. I think my thermostat was replaced a few months ago so I don't know what's going on
Chris Hernandez Had that issue on my e60, I had a coolant leak and a low coolant light come on. Check for coolant leaks.

the aux fan has two resistors if they are burn the aux fan wont start. the ac part ir he fan run low

I have following problem. Fan is working but sound is like the fan rubs against something plastic.

Check your ECU which is in your eBox under the Cabin filter. Check for corrosion on the pins and the connector. I put a comment up today about it.
