Now I gotta see how Wolffe defects from the empire and joins Rex, I think after removing his chip, the effects of Order 66 are still inside of his brain, that's why Wolffe became paranoid and fired when Kanan ignited his lightsaber.
Yeah I think the longer it stays in the more some of the behaviour becomes so ingrained that even without it they can revert to the programming on reflex, but to a smaller degree. Rex had to subtly verbally acknowledge some of the Order 66 programming as if it was valid in order to calm Wulfe down. "Stand down trooper, that's an ORDER!" (focusing on 'good soldiers follow orders') "But he's a Jedi... a Jedi!" "I know I know but they weren't the ones who betrayed us!" (acknowledging the 'betrayal' as the reason for the Order 66 directive, but redirecting the conversation so Wulfe focuses on the Empire betraying the Clones, not the Jedi) The implication by Rex doing this is that if he'd just repeatedly ordered Wulfe to stand down it wouldn't have worked. And if he'd said something like "Order 66 was a lie", Wulfe probably would have actually become even more violent.
I don't think he defects. He was still on speaking terms with the Empire when we see him in Rebels. And with the Hemlock personally selecting clones for this secret program, Cody is a prime target especially after his insubordination in not following orders.
