Ho man, to bad you driil the bumps. Does are not windows, they are sensora. They are part of the clocking system, don't need to be lighted. The windows are rectangular and only have a few by the pilons and by the plasma launcher.

The problem is the technique they use because of the low budget they had to produce the show. Example is that the model ships look white when in reality they have many shades of greys, green and blues. There is a digital image of the original model that shows the bumps as they were. Any way you can say is an artistic license to make them as windows.
