There are a plethora of codes for Persona 3 FES available at Codemasters Project, though they are in a raw format so you will have to convert them for use in Action Replay. One of those can be used to reinsert Shinjiro back onto your team. As for directly controlling Shinjiro, I had to mod the game.
This is the most ironic modding of the game I've ever seen. I just wish that somebody would mod Shinjiro into the battle with Death, and with good recording quality.

I think paper mario TTYD is another turn based rpg with a good story/characters from what I have heard, but I haven't played it myself

Its an evoker. In order for the P3 cast to summon personas, they need to have a spark of true fear and will to summon it. The evoker mimics suicide, putting great fear and will into the user. And through it, their persona can be summoned
