This is a different timeline, so the story of UBW has no influence in HF. The canon Fate series (which was adapted from the VN) have 3 different routes: the UBW was Rin route, and HF is Sakura route. There is a Saber route, but the adaptation was poorly done and almost no one liked it.
I feel like Heaven feels Gilgamesh is different from Fate and UBW route, because in those 2 routes Gil doesn't care if Angra Mainyu curse spreads while in Heaven feels he wants to get rid of Sakura which also a part of Angra curse. However Gilgamesh talk to Sakura about his mercy in 3 routes so his actions at Fate and UBW route doesn't make any sense.
Heaven's Feel is about the corruption of ideals and their overwhelming friction with cold, hard reality. It has no room for objectivity or absolutes. Gilgamesh, the golden ideal incarnate, is unceremoniously obliterated because he has no role in this world where even Saber cannot remain true to herself.
