Yes, each instrument is in a different key, trumpet is in Bb, french horn is in F, and all of the low brass are in concert pitch. The different key signatures are a result of that, since the trumpet is is Bb there are no extra flats needed, since horn is in F you only have to add 1 flat since the key of F only has 1 flat. Trumpets and horn both read treble clef the same as in E G B D F but a D on trumpet is different than a concert D since the instruments are pitched differently. I could probably explain this better or with more detail if you need but this is the shortest and most basic way I could explain.

The beginning of each phrase, in the "original" and in the pentatonix arrangement (I checked just to make sure) is the third to the fifth, in this case the first note of each phrase at least for the first few measures should be a concert D and you start each phrase with an Eb.
This arrangement has about 47 things wrong with it. The lyrics literally say "It goes like this, the fourth..." and the trumpet part doesn't follow the chord change to the 4.

Parallel fifths have a use nowadays in "pop" harmony, and since this is a nearly direct transcription of what Pentatonix sings, it's pretty allowable. You could shift things around to make the writing "correct" but it wouldn't really have the same feel, ya know?
Well yeah people use it nowadays but then again nowadays people use the same four chords. If its a direct transcription of what they are singing then definitely no harm done to the arranger of this brass piece. But pentatonix should know better than to be using fifths between two voices. My point is that just because it's used nowadays doesn't mean it's musically talented or interesting to the well-trained ear. It just ends up sounding like a medieval something or other.
Yes, this is an arrangement not a composition. In the pentatonix, like most popular music parallel 5th's are being used everywhere because its easy and sounds "nice". However the tuba part is way to high at the end. Playing it down the octave will create a darker fuller sound with better balance.
At first glance I can say that this is written in a very strange way. Easy rhythm is written unnecessary hard. You lose the feeling of the beat. A musician does not like it written like this.
