I totally agree I would most probably fill up the diff with a bit of citric acid to remove any rust then let it dry and fill up with fresh oil with a load of new seals
The oil in that diff looks milky and as you said it had water in there where it’s been stood. Fresh oil will definitely help and gear wheels look okay. Also those chunky tyres are going to create some noise. You only have to listen to a Land Rover on off road tyres, you can hear them whining as they drive along the road. You’re bound to have a few teething problems with a van that’s been stood for a long time but I’m sure you’re more than capable of sorting any problems. It’s a big van and there’s quite an overhang behind the rear wheels, so you’ll need to be wary of tail swing.
That diff oil didn't look good Adam. I would change the bearings and all of the Seals, or just the seals and do a resistance test to make sure that the bearings are not creating any drag, because it might have gone into deep water and filled up with water then sate for a while. It might also be worth getting that diff cover welded up properly and some paint for good measure. Well done for buying all of those parts you are doing it properly and the way it should be👍🤗. If you can get the brakes to loosen up it might also be worth taking it for an MOT just to see what it might fail on. You have bought a really good reliable vehicle well done and I look forward to seeing it finished
The diff vent is located on the left side axle housing , driving through water deeper than 400mm will allow water to enter the diff . Put a hose on it to extend it and mount it high up on the body . Check it at service time to make sure it is not blocked . Crown and pinion look serviceable , put you can not tell if bearings have wear . I hate that rusty section , my first reaction would be to remove it with a small wire brush . But then you run the risk of of getting rust flakes in the diff center that you can not flush out .Because the oil was milky you could not tell if it contained fine metal .

If you're going to replace the brakes, is it worth (assuming you'll raise both back wheels off the ground and axle stand them) disconnecting the prop shaft and turning the axle with a wheel to see if the whine is still there and also checking the pinion for backlash and free play in the pinion bearing before starting on the brakes just in case more axle work is needed, re the water thats been present is there a breather on the axle casing and what condition is it in?
Yeah that oil wasn't looking the best I think it has a good bit of oil in it like you said from where she's been sat so long condensation got in the axle filling it with water, when you doing the rear breaks because she'll be so far apart will it be worth doing the Axle then maybe 👍

Lots of water in the oil mate, I wonder if cleaning the housing out and fresh oil might quieten it up. Gears don’t look at all worn.

Hi , diffs are hard to repair they have shims and bearings etc good luck fixing yours .
Yep the markings are factory markings , pinion depth , you could just change the pinion and Crown gears ,
Hi, how much back lash is there, also any lift on the bearings. Pinion pre load.? Take out the half shafts first. then check.

Some of the noise could be coming from the tyres I had some similar ones on my Landrover and they used to drown
The other thing to check is the hub bearings if these are worn it would put load on the diff bearings.

The rust is concerning. Drive it and search for a replacement diff. Switch it out when you have time.
Looking at that chassis I don’t think the diffs. your only problem.
Oil looks pissy
Fill it with expanding foam. Ivecos are shit. Watch the professional struggler. He does proper repairs. Not sticking things together with chewing gum!
