The simple truth seems to be that unlike Messi and Ronaldo, Rooney lost his enthusiasm for playing and lacked the dedication and self sacrifice needed to stay at the top and for the last few seasons of his career, he seemed to be getting picked on past reputation alone. Rooney may not have the speed and stamina he once had but he makes up for it completely in his timing, effort, and aggressive precision on the pitch.
