I have no idea why they changed to 3D. I love Arland, Dusk and Mysterious series, but I don't really like Ryza's trilogy. Though Meruru opening is 3D, I kinda like it.
Loved all the openings, but my first Atelier game will always have a special place in my heart, Hanashirube is my favorite opening and Altair is my favorite ending.
However the 3 Ar Tonelico games use Synthesis not Alchemy which is why Gust doesn't count those games as part of the Atelier Series of games even in Japan so Mana Khemia 2 was the last Atelier game to be with English voice acting in it 2008 on the PS2.
You can play shallie, sophie 2 or lydie suelle, its the closest thing you can get when it comes to combat. But they are more like classic atelier game with complete crafting system unlike those you mentioned.
The first atelier series that I played was the khemia series and then I started to try almost all the atelier series on PS 1 & PS 2 because this atelier series was interesting for me I started playing the atelier series on PC and almost everything I tried to play.
Cant remember but i play atelier iris 1 to 3 and mana khemia around the same time, that was hooked me up to atelier franchise. Mana khemia 1 and iris 3 was at peak
For me, Mana Khemia is the best. Its gameplay is super good and skills are super cool. The switch system in combat makes the game pretty fun to play. The difficulty is pretty hard but it makes the game interesting. Leveling characters and abilities by alchemist is pretty fun as well. Battle music is epic.

For me though, mysterious trilogy especially compatible with my ears. However other atelier series are damn banger too, none of them lost their "magical", i played every atelier game from iris to ryza 3. even atelier marie were damn good imo.
Can anyone name in order these games? As in which one should I start with and which should I follow through to get the full lore and story without having to reanalyze it out of existence?
Prolly you already found out by yourself, so this is more for those who wonder the same and check your post. Basically all Ateliers are separated into subseries that mostly consist in trilogies, some duologies and very few stand-alone titles. For example, there is the Iris trilogy (third game isn't relates to iris 1 and 2), the mana khemia duology, the arland trilogy, etc. Each subseries are separate continuities with their own lore and setting and are NOT related to others beyond recurring elements like certain characters (Pamela the ghost girl appears in some universes, in some doesn't). So for all purposes you can consider each trilogy/duology a new tale. Now for gameplay purposes, the mysterious trilogy (Sophie, Firis, L&S) is the most beginner-friendly. No time limits and many elements are streamlined for anyone to get into Atelier. But for those who don't mind failure due getting bad ends, Arland trilogy is a better entry point as they have new game plus and can carryover some stuff from a failed playthrough to a new one.

However the 3 Iris games and the 2 Mana Khemia games never got PS3 PS4 Vita or Switch ports that need to change.
I would love an AI3 port, that was my first one and i dunno, i just loved it

Wtf they evolving, each trilogy have their own unique direction style. Theyre all magical in their own ways and they stay faithful to their legacy
